The fear of being alone. As one whose power derives from the bonds he forges and his dependency on the people who trust him, this should come as no surprise that he fears them becoming distant. Of those lights snuffing out one. by. one. Yet it isn't because he depends on the power that he's afraid, but because he has had enough of solitude and longs for lasting connections with others. Something that is rare in the Tower, yet when forged is irreplaceable.
Yet there is a real reason for him to fear this. He has been used and manipulated before by the administrators, has killed with his own two hands when his entire mission as the representation of hope in a god's little game was to save and grant a second chance at life to those who would have otherwise perished; to show them the Truth. What if those same people found out? Would they abandon him because he isn't the same due to their games? Would they accept this cruel truth? The uncertainty gnaws at him like a wild animal, yet his actions never betray it.
He fears not being able to keep his promises; that what he knows to be true will be tested time and time again and when the time comes, the bonds he's forged here won't be enough to bring him back like they had in the face of Death Herself. After all, he'd been wrong about one or two people... who's to say the impressions of the bonds he's made are right?
He also fears emptiness, being void of anything within his heart. Because while he knows that his Arcana means empty and limitless potential, Nothing's (the Reverse) isolating void and dead silence is something he couldn't live with again.
I give the YES for manipulation, but warn that he will be a difficult one to manipulate for he knows his fears and acknowledges them. He has to, lest his Persona revert into a Shadow and likely cause the deaths of many.
Powerlessness. Or more accurately, being unable to act. Having been modeled from Riku's darkness, memories, and data, he has a strong urge to protect the things that matter to him... even if it's all a lie.
Because he is fake; everything about him is borrowed even down to his code. Nothing of his is real and, even after finding a name of his own, he fears never escaping the real thing's shadow... not really. They've already taken even his borrowed face from him before, his ability to speak, and the ability to act. Who is to say they'd not make him their puppet because he can't stop them? He's never been able to, even when it was just Larxene and the Organization.
To this end, he fears being used again. Being rewritten again. Of being forced back into the shadow of the things he no longer wants to be as though that is his place and lot in life due to being created and not born. And what's more, he fears never fully understanding why he's like this; almost always angry and ruled by the fight or flight mechanism, afraid to let most close for one reason or another.
